Here is my current theory. It involve memory syncing. It doenst explain a few things on the show, I am still expanding the scope of the theory.
THOERY OF LOST (Memory Syncing)
Here are some basic plot points about Lost.
The island is spatially Shield from the outside world.
It cant be found on maps and may not be in the same place and any given time.
Time does not sync in a linear way on the Island.
When Faraday does experiments, he is having trouble figuring it out. It isn't that time moves faster or slower from the island. Objects entering the islands space will be changed in some way. So the Rocket that is launched the clocks are different. Faraday assumes this has to do with relativity. That the clocks ran faster in some way. This is not the case, when the rocket enter the Island space the clock changed. When the Doctor washed up on the beach time didn't speed up, but rather when you enter Island space things don't sync up the same.
Twins Theory, from the book “Bad Twin”
There are now several twins in the universe. There are 2 Jacks, Kates, etc. All the losties have a twin now. When on thing happens in one universe it happens in the other. I think that the Twins are non locally connected. But it is mostly at the feelings level. Specific things can be transmitted. For instance, off island Kate is a prisoner and needs to escape. So she runs from Mars. On the island this manifests itself. The thought of offisland Kate are being “transmitted” to on island Kate and she now feels the need to escape and she does. Onisland Kate feels the need to help Claire, and therefore of Island Kate helps Claire by picking her up at the Bus stop and bringing her to the adoptive parents.
Also if you notice Jack, he seems to recognize people but cant remember where they are from.
Lets look at it this way. The off island character see someone and thinks I know that person. The then think, where do I know them from. There is no actual memory of meeting that person so it is the feeling of Deja-vu. The actual event of meeting did not occur, but the twins are in sync in some way so the feelings of being met still is there.

Charlie drowned on the Island and therefore felt the need to suffocate (choke) off island. He felt the need to be dead.
The Flash sideways are happening at the same time as Season 1-5. Not After. We are being shone as them happening after but that are happening at the same time as Season 1-6
Sayid needs to kill Keamy off island and as a result goes and kills Dogon. In this way the characters are in Sync.
In season 5 when the characters go back to the island. They need to have the same character go back and also have similar memories. When they enter the island all the memories need to sync up like a database with two records.
This process works like you calendar.
Lets say you have a Desktop and a iphone. You sync you calendar to the desktop, no problem. It there are 2 events at the same time how do you resolve that. You can choose which it the real one. We are going to say that memories are like calendar entires in your iphone.
Now, lets say you and your iphone gets trapped on the island. You cant sync to your desktop anymore, but you are continuing to make new calendar records. So now you leave the island. You can sync you records now.
Now, lets add that there are lots of people on the island with their iphones. Some have left and some have stayed. So some can sync to their desktop and some cannot. Lets say that your iphone has meeting with people from the island. When you sync to your desktop there will be problems. You will need to add people to your calendar that you were supposed to meet.
Since some people stayed on the island, the island needs to get all those memories to match up. The losties found the Dharma initiative and now all those people need to be met up with.
the role of the others. The role of the others were to prevent the losties from moving around too much and discovering things from the past. They failed and the Losties found Dharma and all this stuff from the past.
Now lets take the analogy back to real world. The Losties who left the island have 3 years of iphone entires to sync. Lets say that the desktop is the universe it self and each person is an iphone. So there are 108 days worth of differences to be accounted for. All these changes need to be made real. So now regular people will have either memories added to their iphones to make it all work out. All these little conflicts add up. People have new memories or lose some. For instance Faraday was reduced to a vegetable almost. He watched the News of the Crash and starts crying. But he has no memories of any of it. ( In the Lost Universe this is how paradoxes are solved. If you go back and time and you mother kills you what would happen) in the future you would loses all you memory at some point.) For Faraday he slowly loses memory until he has none left. Only vague feelings that make no sense.
To correct this, the Losties are asked to return to the Island. When they do this they decide to correct the original problem, by detonating the bomb. This causes two version of them selves to appear. One land in LAX and the other is on the island. To the outside world the Island sinks beneath the waves. Dharma village intact.
The two version can still interact with each other it seams as they are now 2 people making memories. Each cross referencing each other. Also the universe it self now has to change physical matter. Jack has an appendix scar that he cant remember getting, but his mom has the memory.
It seems that the universe it self needs to change things around to match up people memories. In this way the experiences of the lost character Flashing thru time are the universe’s way of syncing all the different memories that have accumulated over the last 5 seasons. Since the characters have free will they can “screw up” how things were supposed to be.
